Well, looks like the picture is finally done whether I like it or not... As it seems I hit that glitch I read about that happens in a picture in Shi-Painter that's been worked on too long. Layers started dissapearing, parts of layers dissapeared, weird garbled stuff started happening... all symptoms I had read. Seems things get unstable when individual picture files get too big. I knew it was a possibility, but I hoped it wouldn't happen to me.
Anyway, the good news is I was close, so its not as bad as it could be, and I learned a lesson about keeping Oekaki pictures to managable levels of complexity. I was too ambitious, and payed the price. Next time I want to do something this fancy it's Photoshop or Painter for me.
